I never looked but after pull the plug after the raiders set up base I am guessing there is no way to re-flood this quarry? No way that I know of to refill it and I doubt there is a mod for this action.. In Survival mode, I cleared the raiders from the empty quarry, including Scully Matthis at the bottom, went to sleep at the Drive-In for less than 24hr. When I returned to get the loot I stashed in Scully's trailer, it was gone and his Chem box refilled. The quarry was partially refilled plus a couple raiders milling about.
