As an example, I know from experience that removing mods that add settlements screws up the settlement system, so it is risky to remove mods that have big impacts on the game, and it may take awhile for the problems to become apparent. Supply lines allow you to remotely use items for crafting in other settlements, but it doesn't actually move the items.
