Yes, while Goku definitely is faster, stronger, more durable, can fly, teleport ect.. Itachi could do some numbers on Goku without actually touching him. Even Goku has to see thingf and feel and smell, Goku hasn't trained himself to stop these senses to get out of Genjutsu like Naruto and the shinobi ninjas did. Genjutsu doesn't have almost none or very little effect on Chakra, in other words, chakra and Ki plays a very little role in Genjutsu.
