The problem is with all the figures, but I get the same errors even if I remove the captions. I also appreciate the other tips - I set the width as you suggested. These bounding box errors persist when I use pdf or png figures and the overfull hbox happens with eps. I am thinking it must be a clash between TeXShop and the style file since the figures are fine if TexShop is allowed to do what it wants, which is use the epstopdf package to convert the figures. But my boss uses TeXShop and has successfully used the style file from the journal, so logic would say that can't be the case! TeXShop is very unlikely to be a cause for the problem. This is just a warning, hbox latex. As a TeX user, we can instruct TeX to insert some glue that is of a fixed size or we can use glue that is flexible—having as much flexibility as we need, either to stretch or shrink depending on our requirements. Thank you very much hbox latex your explanation.
This is just a warning. Have a look at the PDF output on the relevant line s and see if you can just ignore it. TeX produces warnings for various aesthetic concerns. You can rewrite it using different words, or you can add hyphenation hints for the particular long word if TeX was unable to hyphenate it by itself no idea how to do that in Sphinx, though, but I'm sure the excellent docs cover it. Or you can look at the PDF, decide it is fine, and ignore the warning.

I prefer the HTML output much better as it seems that I can control it more easily probably due to my lack of LaTeX knowledge , but wanted to tackle and learn more about the background of some of the warning trying to get rid of them so that real error messages stand out better.
